I believe the reason is because you increase blood flow through out your body, it also slightly elevates your pulse which carries more oxygen to your body. Any increase in circulation wakes your body up. That is also why they recommend that you sleep in a cool bedroom because it slows your circulation down and causes a deeper sleep.

Cannot really do better than the above! Exercise will increase your body's need for oxygen and that will then increase the amount of adrenalin flowing in you and that - if you stretch hard enough will start endorphins flowing - which are the 'feel good' drugs that are why we even get up in the morning, we know we are going to get a hit!

Because you are changing your physical state. every emotion has a corresponding breathing pattern and natural physical position. Love anger tiredness energetic.
stretching forces you into a state ready for action ( same in the animal kingdom) more oxygen to the blood, movement of adrenaline around the body and a change in the breathing pattern and physical state.
