The atheists consider prayer as superstitious because they don't believe in God.
The believers realize that they are weak and poor, so they pray for the guidance and assistance of the One True God. The believers consider all forms of blind beliefs are superstitious, such as belief in Big Bang without proof about the source of matter, belief in phantoms, belief in Friday 13...

To the best of my knowledge, no-one ever got any verifiable benefit as a result of prayer. People have a natural tendency to make associations between events (it's part of what makes us smart) but that can go wrong - e.g. someone prays for something, it happens, they think the prayer worked... but the thing could just as easily have happened anyway, in the natural course of events, and the fact that they happened to pray for it too is just a coincidence. No-one ever re-grew a severed limb as a result of prayer - i.e. it's only ever things that we know can happen anyway.

Some atheists don't see it as superstitious but a way to rectify the mind. A form of meditation. You don't need to pray to God to pray. You can pray to deal with issues in your life correctly. This helps to rectify the mind when you act.
