It is short for "Jesus" and was originally a term of surprise. Overuse has lessened the surprise aspects of its use.
EDIT: The "whiz" was a nonsense syllable added after "gee" that sounds like the second syllable of "Jesus". "gee whiz" sounds prosodically like "Je-sus"
EDIT: The "gee" used with horses is not the same "gee" here. This "gee" is pronounced with a "j" sound--"jee". The "gee" used with horses is pronounced with a "g" sound (as in "go") and is usually used in the expression "gee up", which is a shortened form of "giddy up".

I don't know why people say it, it's just an expression, like "gee, I didn't know that". I think it's the equivalent to "oh" or "hmm".
