Yes they do. Employers have to pay taxes they withdraw from your check either on a weekly/biweekly or monthly basis. It depends on the company and the arrangements, but they do pay them.

You employer will continue to withhold an amount of money from your pay bases on the information you provided on a W-4 form. At various times during the year they send that to the IRS as withholding for that tax year. It has nothing to do with your past year filings. The thing that you should think about is that you may have a refund coming as the IRS has been holding the amount that was withheld each years or you may be eligible for one of the refundable credits like EIC. People are frequently afraid to file if they missed the date but it may not mean that you owe anything. The IRS will not send you money if they owe you.

You should contact a tax professional and have them determine what if any refund you may be due. Now is a good time before they get busy. Normally it will not cost you anything to find out if you have anything coming.

Your Employer pays all the Taxes on you pay stub. Sooner or later IRS and the State will catch up with you, but it may take a while. When you do finally file, if you are owed a refund you should be alright. However if you owe them, you can expect some hefty fines plus interest.

Yes. The money withheld from your check is paid to the IRS by your employer. After the end of the year, they send you a W-2 telling you the amount that was withheld and sent to the IRS.
