That is a good question with many answers.
Some of them are above or below if I kiss 'butt' enough and get best answer.
Atoms were first though of by Greek philosopher who I think was Plato.

They went from an idea of a geek philosopher ( seeker of or lover of knowledge , also teacher like a rabbi ) to science fact some time in early in the last century.

Atoms are said to be made of protons electrons and neutrons.

Therefore atoms come from protons, neutrons, etcetera.

These subatomic particles are made from even smaller things which I have heard or thought to have heard or read about as Quarks.

Quarks have been said to be some kind of wave like a sound wave or an energy wave.

They suppositively arose from the big bang in the bid bang theory.

Or to put it differently and politically correctly for the religious & spiritual that might object to my answer ,

God spoke and it was.

The act of God speaking was such a shock that it created a big bang .

After speaking for the first time and creating the big bang God then spent the next billion or so earth span years ( merely a day for the supreme being ) seperating the mess he created into little dots called by us english speakers as suns (that being the light stuff) and the other stuff being the dark stuff.

I could and would go on but there are a lot of books both fiction and non-fiction that go into greater detail and are more enlighting than what I could say, and I think I have answered the quesion to the best of my abilities and to my satisfaction.

During this process, nuclei of hydrogen and helium formed abundantly, but almost no elements heavier than lithium. Hydrogen makes up approximately 75% of the atoms in the universe; helium makes up 24%; and all other elements make up just 1%. However, although nuclei (fully-ionized atoms) were created, neutral atoms themselves could not form in the intense heat.

Big Bang chronology of the atom continues to approximately 379,000 years after the Big Bang when the cosmic temperature had dropped to just 3,000 K. It was then cool enough to allow the nuclei to capture electrons. This process is called recombination, during which the first neutral atoms took form. Once atoms become neutral, they only absorb photons of a discrete absorption spectrum. This allows most of the photons in the universe to travel unimpeded for billions of years. These photons are still detectable today in the cosmic microwave background.

In the beginning there was not even the sound. Then came the sound of "Aum" /Amen/ Ameen. from it came the 5 primordial principles. from which appeared 5 elements. (from sound came the feeling, from it came the fire, from it the water and from it the smell). when thesese churned they became the atom which contains the sound,touch, shape, taste and smell in micro quantities. these are the sub atomic particles. These combine to form an atom.

Some atoms were formed just after the Big Bang. Some were formed later.

"It is hard to imagine the very beginning of the Universe. Physical laws as we know them did not exist due to the presence of incredibly large amounts of energy, in the form of photons. Some of the photons became quarks, and then the quarks formed neutrons and protons. Eventually huge numbers of Hydrogen, Helium and Lithium nuclei formed. The process of forming all these nuclei is called big bang nucleosynthesis. Theoretical predictions about the amounts and types of elements formed during the big bang have been made and seem to agree with observation."

God made Atom first!!!!! If you break down an atom further you get elements them come quarks inside the quarks are sound waves we were all created by sound!!!!!!

Atoms are composed of quarks, which in turn are composed of strings. (study string theory)
