Are the prices for Eurostar, IC and EC trains listed on trenitalia website already including the supplement charge?

Yes, because when you book through Trenitalia on line you get to pick the train you prefer, so the price includes everything fot that train (supplemento rapido, seat reservation). Of course you cannot chage to another train afterwards: your ticket would be ok for fare and supplemento, but you wouldn't have a seat reservation.

If you're talking about the EUR 3 reservation fee, the answer is yes. I've never heard of a "supplement" charge.
