Baked beans have some tomato in them. The lycopene chemicals, in tomatoes, are red. Cooking partially oxidises them and they turn orange-yellow. Also fats combine with the lycopenes and change the colour to orangy yellow or brown.

Well, the tomato sauce may be red, but there are other ingredients that go into baked beans that change the color of the beans, like molasses, onions, butter, bacon, spices, etc. And once you cook it down, it becomes a nice reddish-orangeish-golden color that one associates with baked beans.

"Baked" beans are usually combined with other ingredients like onions, bacon, butter, brown sugar, molasses or my "secret" ingredient-maple syrup etc. When I make them, the only tomato I put in is 1./2 cup of kethcup. The orange color is the chemical reaction of the skin of the bean with the other ingredients.
Do you use straight tomato sauce in your baked beans? ACK!

Simple, non-technical answer: Haricot beans are a pale creamy colour, when they are stained with tomato sauce the combination is orange.
If it was pea soup they would be a wonderful shade of green!!

That's the molasses. It carmelizes the sugar in the tomato paste, too.
