Probably the best way is to install one of those UV fly killers. Fruit flies just love sweet drinks, however, and bars are just a magnet for them! Apart from getting drunk and falling into people's drinks, they are not a big health hazard, though.
Edit: I wasn't thinking of anything but the insects, lol!
The insects don't 'nest'. They lay eggs in rotting fruit, which hatch, become larvae, pupate and become fruit flies in a very short time - which is one of the reasons they are used in genetic studies.

You'll have to close up shop for a while. They're called "bar flies" and are known to spread diseases and stuff. They'll find other bars to patronize.

cheapest way - keep cleaning like theres no tomorrow and try to get all the tight places under the counter, behind the pipes thats where they nest. Never leave any food out.
Best way - Replace all the wood in the bar with stainless steel or something similar, they breed in the wood when it gets wet and slightly rotten, then they nest in the soft parts of the wood, replace everything and keep it clean and you wont have a problem with em

when empty...spray a bug spray (not around food or drink, directly) then leave for the nite, make sure to wipe everything down the next day before customers come in, so they don't get sick. Or buy those sticky bug traps...kinda gross, you can put them up discretely though...
