Ive been looking at the subway system in Tokyo ahead of my trip...most places seems reasonably accessable...but the guide book I read seemed of think using the JR trains would be a better option.

Which have you found a cheaper or more straightforward option for seeing Tokyo?

Tokyo Subways are cheaper than the JR lines, but I would suggest two instances where taking JR would be beneficial.

1) YAMANOTE, YAMANOTE, YAMANOTE.

No question... The Yamanote Line is THE most important train line in all of Tokyo. The Yamanote Line trains run on about 3-minute headways for most of the day, sometimes even shorter, and ALL of Tokyo's subway lines, as well as a good majority of other private railways, stop in some way or another at a station served by the JR Yamanote Line. Take heed of a comment that a friend of mine once said... when the Yamanote Line runs, Tokyo runs. And when it stops, well, you get the idea. Fares cap off at around 200 yen, so you won't pay more than that when taking one trip on the line. Yamanote Line trains are all of the E231-500 series, with information screens and announcements in English.

2) CHUO LINE

If you want a fast and quick way to get from Tokyo to Shinjuku, i.e. one side of Tokyo to the other, the Chuo Line is the quickest. For 190 yen, a Chuo Line train will take you on a four-stop journey at speeds topping 100 km/h. Trains run on about the same intervals that Yamanote Line trains run at. At present, the old 201 series trains run Chuo Line services, but this will end soon with the introduction of the E233.

Both are good and cheap. I think the Subway is abit cheaper and run more often then the JR. But the best way to get around is the most direct way. And both are straight forward to get around as long as you know which station you want to get off at, pre-planning is a big help. I think that the only thing about the JR trains that are great is that they are above ground and you get to see the city more. If you don't care about that then take the Subway.

It's just that the JR is easier for the tourist to figure out than the subway. It's kind of hard to get lost on the Yamanote line because you are literally going around in circles, whereas the subway lines are like spaghetti. It's not too bad though, if you do a little planning and know where to transfer.

I usually take Subways in Tokyo, I found it is a lot cheaper but JR trains are good options too.just like the above answerer gave the same info.
Only, I would prefer the safer now, as I have seen lots of precautions on subway stations like incase of fire or anything, like accidents, I don't feel much safer now traveling on Subways as something is going to happen anytime.. they would recommend you to go on the last car if something happened incase of accidents and fire.. but whatever they are doing for people's safety precaution, it is very good that they keep people informed to take extra precautions like reporting someone if you found them suspicious etc. As I have to watch every people around me if they are doing suspicious act and I can't have a peace on my way back and forth.
I have seen one minor happening on Subways and how people panicked and we had not warned about it that time.
