Are memories all meshed together or are they physically separated by definite boundaries in the brain?

I mean are they categorized and separately placed in certain parts of the brain?

In any part of our brain or any other part of our nervous system as neural pathways are used a ghost is left by the depletion of neural transmitters. If those same pathways are greatly stimulated or used extensively they are reinforced by the growth of new neural connections. This process constitutes memory and while the type of memory of course will be specific to the areas stimulated all of our nervous system is involved in memory. Hope this helps.
