It is because Stan Lee made Spiderman way before that nickname for Marijuana was made, Your question need to be why did people ruin the name Mary Jane to mean a drug. Actually, a very popular candy called Mary Jane was out around that time and maybe he named her that after the candy which would make more sense because she is the sweetest person to Peter Parker and the one he craves.

First of all, Mary Jane "M.J." Watson was not a pothead, and neither were her parents. The people of Marvel Comics wanted a name for a pretty girl that is not to be confused with DC Comics' own Lois Lane. Hence, the name, Mary Jane, was born. Since the girl's name nickname is going to M.J., then they added a last name for her, Watson.

Maybe she was. Maybe Stan the Man liked to smoke pot. Or maybe he didn't, and she's named Mary Jane for some other reason, just like all the other millions of Mary Janes out there.
