The car runs very rough when I come to a stop (in Drive), but it's fine if I shift into Park or Neutral. It's a 1994 Mazda Protege DX with 47,000 miles.

check and make sure blade inside throttle body is clean,there are no vacumm leaks and air flow meter is adjusted properly

theres actually an open recall on the older proteges such as yours that relates to this problem. just contact a local mazda dealership and see if they can get you in. also there could be other factors vacuum leak, throttle body. but check out a dealership to see if the recall applies.
