Stargate SG-1 is way better, for one! Okay, now that that's been said:
There are many obvious differences between the two shows:
- SG-1 is in the Milky Way Galaxy; Atlantis is in the Pegasus Galaxy
- SG-1 battles the wicked, soul-stealing Ori and the renegade humans of the Lucien Alliance; Atlantis fights the life-stealing Wraith and the renegade humans of the Genii
- SG-1 flies around in a BC-303 class ship called "Odyssey"; Atlantis flies around in a BC-303 class ship called "Daedalus"
- SG-1 has a team consisting of hot-shot pilot Cameron Mitchell, freaky super-genius Sam Carter, kick-@$$ alien warrior Teal'c, beautiful and dangerous alien Vala Mal Doran, and unbelievably super-cool genius, linguist, anthropologist, archaeologist, and all-around nice-guy Daniel Jackson; Atlantis has a team consisting of hot-shot pilot John Sheppard, freaky super-genius Rodney McKay, kick-@$$ alien warrior Ronin Dex, beautiful and dangerous alien Teyla, and... HAH! no one as cool as Daniel Jackson

Oh, wait... SG-1's stories are usually based off of real history and/or mythology, whereas Atlantis' are often just sci-fi adventure. That, to me, is the REAL difference between the two (other than Atlantis not being cool enough to have Daniel Jackson, that is).

sg-1 visits other gates via Earth stargate.
Atlantis visits other gates via Atlantis stargate.
Atlantis has more of a multinational crew.

Atlantis is a colony from Earth. Atlantis takes place in another galaxy and they have different enemies. Other than that, the premise is the same.
