Two: I will see you in the afternoon next Friday.

One is perfect.
Two isn't really wrong, but it's likely to be stressing the fact that unlike most of our meetings, or most of our Friday meetings, this one will be in the afternoon.

both are understandable....#1 is more natural sounding....#2 could use a comma after afternoon.
