Say, "You look fabulous" after someone sneezes. I find that to be the most hilarious thing ever.

I think that depends more on what YOU beleive than what he does. Truth is truth; it doesn't change depending on the person. So if you beleive in a God, "bless you" is fine. Just because he denies the existance of a God doesn't mean there is none in his world. I can deny the existance of a wall in my world, but I'll still run into it if I happen to walk in that direction, and it's gonna hurt.
Of course, if you don't want to start a epic argument with that person, or if you yourself are also in denial to the existance of a God, you may want to say nothing.
Then again, 'Bless you' might work fine anyway, because that doesn't necessarily say anything about a God. Someone can bless another person with kindness or a gift or something. It doesn't always point to a divinity, though all blessings are, in my opinion, essentialy from God.

Simply stating "Bless You" lets you beleive in your beliefs and not infringe upon his. It's just a polite thing, anyway, the equivalent of saying, "I hope you are not ill", and so on.
No need for concern, until he paints pentagrams on your car, lol.
And to say that nothing will happen when HE dies makes YOU a hypocrite if you ARE religious, so be careful with that.
No, really, most atheists are what they say they are "A"-"THEISTS", meaning they don't believe in one particular theology or religion. You will actually find many atheists DO believe in a "higher power" which certainly can "bless" them.
Very few atheists are satanists, since to be a satanist you'd have to have a theism, lol.

I bet most, if not all, people that posted on this know the history behind it. Basically there was a time where a plague was widespread. The first symptom of this plague was sneezing since it attacked the lungs, so people would say "god bless you" because you'd most likely be on your way to dying. Saying "god bless you" now is just a silly tradition, so when Christian's try to say they'll do it to piss us off, which by doing that is a sin in itself, they are actually refering to something that was secularized by tradition rather than true meaning of being blessed.

My manager is a Chinese woman and I used to say "Bless You!" when she was sneezing, though she never answered back and I was somehow ignored. Then I noticed that sometimes she has somekind of allergy of sneezing so I didn't bother anymore. LOL
As for your 2nd question : yes, what a pity for the Atheists to believe they end their existence with death...

We say "Bless you" in our household. Of course, unlike the religious people who believe your soul has left your body and needs gods attention to make sure it hasn't been possessed during it's exposure, we just say it as an acknowledgement and as a wish for good health. If you think that athiests can't appreciate blessings in the secular meaning, you're living in a rather narrow and constrained little universe. Get a life.

Just say bless you,that is what I say when someone sneezes.If they have any manners or class they will say thank you.Your heart stops for a second when you sneeze so that is why they say "God Bless You" or "bless you". It really is a blessing to still be alive after your heart stops beating, regardless of whether or not you believe in God.

I guess you could just say "bless you" if you're worried that a "God bless you" will upset someone who doesn't believe that any dieties exist. Though, I think it would be rather silly to be offended by someone saying "God bless you" regardless of what your beliefs are. I mean, I really don't believe in Zeus, but I can't say I'd be bothered by someone saying "Zeus bless you" after a sneeze.
Or...
You could just take some advice from Jerry Seinfeld and say, "You are sooooooooooooooo good lookin!'"

I don't personally feel a need to comment on it whenever a person around me executes some bodily function or other. I mean, you don't comment if someone burps or farts...why hail back to an anachronistic blessing every time someone sneezes?
There's no practical purpose for it, even if you Are a theist. I highly doubt the Bible invites you to perform a benediction on someone everytime they have allergies.

when someone sneezes I always say "bless you" never "God bless you." Maybe I am just too PC. However, it is not like everyone wears their religion on their sleeves so it is more of what you feel comfortable saying to everyone.
