Only very picky persons do not drink water left overnight. There are statistics that humans ingest bugs in food without knowing it. The human digestive system is far more resilient to ordinary dirt. It is just personal preference that make us not do things that are practically unharmful to our immune system.
Beer for instance? Hops can legally contain as many as 2,500 aphids per 10 grams without being pulled from the shelves. And chocolate, creamy and delicious, can contain up to 60 insect fragments and one rodent hair per 100 grams. Coffee can legally contain up to "one live insect in each of two or more immediate containers, or one dead insect in each of three or more immediate containers, or three live or dead insects in one immediate container." The insects are there, but we can't see them, and if we could see them, we couldn't take them out anyway. We lose our power to control the environment on the microscopic level.
The dust which collects in houses is composed of atmospheric dust combined with dust generated by the inhabitants, mostly from sloughed skin cells.
What does "dirty" mean to you anyway? I'd say go ahead drink that overnight glass of water. You can still survive another paranoia-filled day. If that does not make you feel better, why not put a cover on top of the glass of water, or just have bottled water put next to you before you sleep. Now, reusing bottles of water... that is another topic.

Its kind of a catch 22 actually. It might have become dirty, depending on the atmosphere in your place. Bottled water, however, if resused, can be just as dirty if not dirtier. So...I say just refill it out the tap the next morning if you're that thirsty. ha.

No. Aside from the whole "dust getting in it" thing, I'm more worried of my cats trying to drink out of it while I'm asleep. I'd rather not share water with an animal that licks itself all day.

Buy a caraffe with a tumbler that acts as a lid. Here is a link to one at Amazon for an example, but I have seen them in department stores. Web search in shopping areas with the words "tumbler" and "carafe" together.

Dust from the air has probably settled into the water, but I'd probably drink it. It would be cleaner than much of the world already drinks.

No, I wouldn't. Would you drink a glass of water that's been sitting on the kitchen table all day? No, get a fresh one.
