This is an excellent question.
The main reason why God is spoken of as "he" is a matter of grammar --as someone here has already explained.
But, as you point out, God transcends all human ideas of gender, and this is something people tend to forget. I think we would be so much wiser if we could move beyond reducing God to the masculine gender, but we are limited by the confines of our language.

In English we use he in many situations to represent a person but not necessarily meaning gender. In some cases we use she as in reference to countries, ships or the earth itself or Mother Nature. The exception was with Germany that called itself the father-land. Since God was a deity, we use he, but not again by gender, and the earliest books of the bible suggest that he was male. It would seem more appropriate but we use it to designate a thing, not a person....if you see a person you don't know, it would be an insult to call that person 'it'. Furthermore, the use of he is linked to the birth of Jesus Christ when God created him via immaculate conception into the womb of Mary, so it would seem that he must have been male to do so even with immaculate conception. And Adam being the first man was created in God's likeness....and he was male.

God is mentioned as "HE" because that is how HE wishes to be refered to as. He is mentioned as our Father, not mother. God inspired the Bible in it's entirity and through those men of God wrote every male reference to Himself.

Hebrew nouns are all gender-sensitive much like many other languages of today -- Spanish, French, etc. You may not have noticed, but many people are beginning to refer to God as "She." We could refer to God as "IT," but we tend to think of God in human qualities of love and compassion which we can't quite delegate to an "it."
In Judaism, we recognize God by what he "does." The "shekinah" is thought of as the "feminine" aspect of God.
No words are adequate for describing God!
