Is there a web site that will let you put in all of your specific components and tell you how to hook them all up for the max performance of your system?

Your best bet would be to list the items here and let someone tell you how to hook it up. But basically you just plug everything in... There isn't really a best way to maximize your performance. Well, using S-Video or Component would definitely produce better video performance than RCA cables. As for audio, most people use 12 gauge speaker wire from Radio Shack or wherever or you can spend a bunch on Monstercable depending on the quality of the system you have.

Check with the manufacturer of your system (components).

try avsforum.com. There's a ton of info over there. Of course there's just as much mis-information as information.
