I do believe that the circulation of blood is being cut off in your legs. ;)
You can address this with a new chair. It sounds like the chair is too short in the seat (stops about mid thigh) and cuts off the circulation to your lower legs. A good chair depth is 2-3 fingers from the front of the chair to the back of the knee.
If that is not possible, get up every hour or so and strech. My knees hurt after 10 minutes in a chair so I have to get up and stretch once every hour.

For every 55 minutes you sit you should get up and move around for at least 5 minutes. While sitting don't sit in one positon for too long. Move your legs or shake them or something. Keep the blood circulating.

The blood in your legs are not circulating properly. Get up and walk around to the bathroom are someplace sitting to long will cause this to happen.

You need to take breaks like walk around to get that circulation rolling. flex your legs, your muscles, do squats and then go back to your exciting desk.
