It is a descriptive term, showing that the person is "dipping" into a body of water wearing nothing but his or her skin...thus the term "skinny dipping".

I am not sure... but maybe its because the creator of the word was hoping only skinny people would dip their naked bodies into the pool........ so "skinny dipping"... not "fat dipping".... ( although big people skinny dip too......)
