"With prejudice" generally means that note has been made of the rejection and, failing a significant change of circumstances, will not be changed on reapplication.
When something is rejected "without prejudice" it just means that the application was rejected on transitory or procedural grounds, and that if resubmitted, will be considered on its merits again.

It can also mean that you had previously overstayed your in-definite visa and when your visa was up/ Or the passport it was originally on was renewed, Then when you applied for a new visa they had no I-94 or saw an overstayed visa and so cancelled your indefinite with prejudice
