My old bank takes all of the deposits you put in for a day and then subtracts any debits after all of the deposits are counted. This was with BofA. I hope you have them as a bank.

It actually varies. I have had them (same company too getting payment) come out in the morning as well as afternoon. Sometimes they even come out a day later.
My advice would be to go to the bank when it opens (hopefully you don't have to be at work that early) and go inside to deposit the check. (don't use the ATM!)
Most banks put a hold on money that you deposit through the ATM for a day or two (so the money can be verified. My bank does it for 5 days). So even though your balance says the money is there, that money is on hold and cannot be used.

Usually between 12:01 AM and about 5:00 AM, when the computers' workloads are otherwise the lightest. So if you go in tomorrow with the cash when the bank opens its doors, I predict you'll be overdrawn.

In my experience, they have been run immediately after the close of the previous day's business. and if the payment day is a monday, that means after close on friday, dated monday. twice in the last four months i have been caught by this - in my case with barclaycard payments out of a barclays current account. so you pass the whole weekend out of pocket in both places as far as limits are concerned

They may try early in the a.m.
you might consider flipping this around: get your check directly deposited, and mail the car payment.

IT DEPENDS ON YOUR FINANCIAL INSTITUTION. YOU REALLY SHOULD HAVE PUT IT IN TODAY. SOME OF MY ITEMS POST AT MIDNIGHT WHILE OTHERS WAIT UNTIL THE CREDIT UNION OPENS. IF IT DOES NOT POST AT MIDNIGHT, I WOULD SUGGEST YOU GET THERE AS SOON AS THEY OPEN TO PUT IT IN THE ACCOUNT. THEY HAVE TO MANUALLY PROCESS THE EFT AT MOST INSTITUTIONS.
