I always wondered about that, too, and recently, someone explained it more clearly.

The term "boys" is a poor translation for the actual Hebrew word, which can mean young men in their teens or twenties. These young men weren't just mocking Elisha, but his office as God's prophet. The area that they were in was also known for worshipping false gods, so they may have been trying to keep Elisha from speaking the truth to the people, as well.

The she-bear was acting to protect Elisha from a gang of young toughs, and they brought down God's anger upon themselves. That's how it was explained to me, anyway. Take it for what it's worth.
