Yes, they do.
One that leaps readily to mind is intersections where there is a sign that reads "No right turn on red light". Generally, you can turn right on a red light if there is no traffic coming through the intersection, but the sign has priority over the light.
Another that comes to mind is intersections where the lights are all normal, and there is no turn light for left turns, but there is a sign posted that says "Left turns must yield on green."
Also, there are often signs placed at problem intersections that reflect a lowering of the speed limit, or reflect that you should treat lights differently than you normally would. Sometimes those signs are not permanent, but rather an emergency measure taken until a more permanent sign is in place, or the problem with the intersection is worked out.
