Go back to your doctor! You may have a serious problem. You can have Pink eye and it may need to be treated.

If you went to the doctor and your doctor has ruled out any infection or foreign object in your eyes, then perhaps you have allergies. You could be allergic to the pollen, dust, ragweed, pet dander, smoke, or air pollution in the air. Or you could be allergic to the dust mites in your pillow, mattress, or carpeting. Or you could need to change the filter in your furnace, or you need to clean the ducts. Right now, depending on what region you live in, there are terrible amounts of ragweed and leaf pollen in the air...my eyes and my husband's eyes have been itchy and red, too, when we wake up. Talk to an allergist maybe, or try over the counter anti histimine. And try not to touch your eyes! This makes it worse and its a good way to increase infection. Good luck!

Red eyes in the morning is not unusual.
You don't say if they stayed red all day or if you were out late the night(s) before.
You really don't give enough info to take a guess at your question.
Bottomline, if the precribed treatment does not work, go back to your doctor or seek a second opinion. This is not a place to find a diagnosis/treatment.

Quick, run outside and scream at the top of your lungs "Ben Stine, HELP ME!!" When that happens he will fly down and give you "Clear Eye"

You might be allergic to something, check to see if you have eaten, smelled, or seen anything different
