Well, it either needs qualifying as to, what the why relates to, or, it is in direct response to a statement that needs further explanation. The latter, represents the only way that you can escape with using the word by itself, ie. without qualification.

instead of asking " how come you dropped my new phone in the bath " you can shorten the question through the lack of breath due to the shock of seeing £250 swimming in the bath, to a simple squeaky "why" : )
