She's not incest or anything, but every once in a while she puts her arm around me and everytime i give her something (like a cd) she gives me a hug and a kiss. I'm a boy who is 16. An then there was one time where she cuddled with me.

Your aunt is merely expressing motherly affection and love towards you and nothing more. If it makes you uncomfortable you can take her aside and just let her know it makes you feel weird, but this depends on the kind of relationship you have with her. If you are close friends and can share things with her I am sure she will understand. If you aren't all that close, tell your parents and perhaps they can give her a head's up about it. Your feelings are totally normal for your age!
When my own nephew was your age (he is 34 now) although he and I (and his younger sister) were tight, he became less affectionate and less open with me even though I was his favorite aunt. Where he once hung all over me, he didn't any longer and it was cool. I understood. I knew that teenage boys got "funny" if their own mothers expressed affection so I innately knew that he would feel the same towards me as his aunt. I backed off and gave him room. As an adult now, it no longer bothers him.

At your age you might find it uncomfortable to be in such close proximity to her but I think it most likely is her just being no more than motherly to you. Just think of her as you would you own mother and it won't feel so awkward.

How old were you when she cuddled with you? does she show affection to every one or just you. she may not realize that you are a young man now and that you find it embarrassing. talk to her
