You can ease her through the predictable noises, such as an approaching storm, or fireworks, by feeding Chamomile Tea.
Chamomile tea works very well, and is safe for her.
Dump it out of the teabag, and use 1 teaspoon for small breed, up to 1 tablespoon for a large breed. Mix it in a little canned food, such as Mighty Dog, or Cesar's, and give about 30 minutes before she needs to relax. It will keep her happy, but reduce stress. It can be given as needed.

It talks a lot of time and patience. Knowing if your dog had this problem before you got him would be a big help. However training a dog to get over their fear of noises is just a matter of time and repetition.
For sounds like gun shots you can try the same method that is used on hunting dogs. It takes two people, one with a cap gun, starter pistol used in track meets or a cheap air horn (the type used to signal in boats, you can muffel the horn part to simulate different sounds) and you with your dog close to you on a leash. Have the other person stand well away from your dog and make sure that your dog can see them and what they are doing. Let the dog sniff the cap gun or other loud noise making apparatus and then let them see what you are doing from a distance.
Make the noise and see how your dog reacts if they get scared just comfort your pet but don't make too big of a deal about it. Do this several times over the course of three days. On the second day start getting a couple of steps closer each time. Until the other person can make the noise over the dogs head. If you need more than 3 days do what ever it takes. After you see that the dog is not quite so nervous change places and let him see you make the noise and then go over and simply tell him or her that they are a good dog, give them a treat if you like each time. (small piece of a puppy treat).
If you are going to use fire crackers then make sure you increase the distance away from your dog, something like a 100 feet. These have a very high sound which is hard on a dogs ears. Never throw the firecrackers in the direction of your dog and never within 30 feet.
The key part is to get a little closer each time and not to make a big deal out of it. For thunder you could find a piece of tin or maybe pie plates to bang. Over time your dog will get used to it.

it depends on the breed and use for the dog. is it a hunting breed? If not, you may let it have this fear forever. when it hides, sit with him, and dont baby talk, or lead on that theres anything to be scared of. If he doesnt get over it, you know what scares him and where he likes to hide. Keep his safe place available when he needs it. Keep it safe so when he runs in there nothing will hurt him,"a closet with a mirror on the floor",he can cut his feet, whatever." Clear his path. You cant change a fear right away. Keep him on a leash if you expect loud noises. He may run. Some dogs dont get over this and need you to help keep them safe when it happens.

My dog has that fear too. You need to help your dog get over the initial fear. What I did to my dog was whenever he hears a loud bang, he'd scurry towards me for comfort and I will comfort him. I pat him continuously on his head, hug his trembling body and tell him everything is alright. It happened a couple of times and he got used to that.
Subsequently whenever there's a loud noise, he simply looks in my direction and I just reassure him verbally, no physical contact.
Now he's completely sleeping through the neighbour's renovations!

I think a part of it is because dogs have a much higher sensitivity to loud noises than people do. Their hearing is so much better than ours that it may not be just fear alone but it may be hurting her ears. That's the only thing I can think of. Maybe just put her into a room where the noise is more muffled so it won't bother her as much.
