It officially ended with the surrender of Lee's Army of Northern Virginia at Appamatox Court House, Virginia , April the 9th, 1865. It took a while for the Western theater to hear about the surrender and collapse of the Confederacy, so some fighting went on out there for a while before it finally stopped.
But Appomattox was it for the Confederacy. Jefferson Davis fled, and the few remaining CSA forces would soon be defeated.

On June 23, 1865, at Fort Towson in the Choctaw Nations' area of Oklahoma Territory, Stand Watie signed a cease-fire agreement with American representatives, becoming the last Confederate general in the field to stand down. The last Confederate naval force to surrender was the CSS Shenandoah on November 4, 1865, in Liverpool, United Kingdom of Great Britain and Ireland."

Well April 9, 1865 is when the surrender happened at Appomatox, but President Johnson offically declared that the war was over and the insurrection was at an end in April of 1866
