No, they are both 3 watt bulbs. the number of cells will only make the overall battery life longer.

now if the 4 cell has a larger lens it may appear brighter, but in the end it is only 3 watts

3 watts is 3 watts. Now think about it. What would be the difference if the output power is the same (i.e. in answer to your question NO same amount of light, 3 watts).

IT should with two cells you are producing 3volts with 4 cells you have 6 volts the watts tell how much power it uses not how strong it is the volts will tell you that.
