Not too much. The women's chamois is a bit short up front but wider towards the middle (men = narrow pelvis, women = wide pelvis).
As for as other measures: Women's shorts generally have a narrower waist/hip ratio (per a given waist, women have thicker hips and quads than men). Generally, women's shorts will have a more generously cut leg diameter; few companies actually make true anamtomically specific shorts; they may just relabel them gender appropriately. However, some companies modify their stitching system for women's shorts by eliminating the lower leg elastic, hence, no 'sausage effect' (De Soto 'feminin' stitching). For some MEN, this is not a bad option, especially if you have bigger quads and use 6-7.5 inseam; if your shorts are 9-10 inseam, this point is moot.
If the shorts fit comfortably (waist, hips, chamois), no worries. If you're a bike newbie, look at biking websites such as Cycling Forums or Bikejournal...lots of info. Happy biking!!!
(And for the others--the 'pad' in the biking shorts is there to absorb excess pelvic sweat, while also cushion the sit bones while you bike--you try sitting on a shoe horn for 60 miles and tell me you won't hurt...or feel wet 'down there.')

If they fit, why don't you wear them? As you pointed out, there are subtle differences in the cut of the fabric between men's and women's clothes. Men's shorts might have more room in the thigh, and a smaller waist, and a different size, shape, and placement of the crotch. Cycling shorts are supposed to fit really snug, so I don't think anyone will be able to tell, unless they have a pink stripe down the middle or a butterfly sewn in.
