I would Laguardia, cause it's closer to the city, and there is always alot of traffic going and coming from JFK.

Having lived on the Upper West Side of Manhattan for a decade, it all depends on what time of the year you are staying there and what time of the day you are flying there. If your flight is a red eye then LaGuardia is the preffered airport since obviously there is less traffic. If it's a morning or afternoon arrival the best way to get to mid-town is from JFK since the subway goes directly into JFK and the MTA (Subway) DOES NOT go direct to LGA. Air traffic controllers at JFK can also handle more flights in terms of landing the planes and getting the passengers to the terminals faster. I actually prefer to fly into Newark, NJ Airport and taking the air tram to the New Jersey train. Then taking the NJ Train to Penn Station at 34th Street.

Midtown, La Guardia its 15 minutes on the BQE to the 69th st bridge, you'll be in the city within an hour. JFK is too far out the commute would be closer to 2 hours but its much smoother flying in to JFK than to LaGuardia they have a smaller runway and there tends to be congestion. Ironically Newark is the quickest way to get to the city!

La Guardia is closer to Manhattan. You can take the NY Airport Shuttle which cost less than $15 one way. (I just came home from JFK and it cost $15.) If you take a cab, it will also be much cheaper than a cab from JFK.
The NY Airport Shuttle bus leaves you at Grand Central Station which is central Midtown, where there's plenty of subway options and public bus options.

both airports are located in queens, nyc and they both have connections to hotels shuttles, subways, buses, trains, and taxis
probably the easiest way is to take a cab from the airport, but expect to pay about 40-60 minimum, but you dont really want to be trudging around with luggage on public transportation
also, you can take a flight to newark, which is technically in nj, but is so close to the city (3-5 mins) that it is almost just as easy

LGA IS closer and a taxi is cheaper
JFK goes have a tran or subway connection a bit longer but easier
BOTH have airport busses to Grand Central and a few hotels.
If its off hours late at night and you want a taxi- LGA
Newark is NOT the favorite unless the airfair is much cheaper-

LGA is much closer. Quick Cab ride in off peak hours. Newark? Real New Yorkers never go to New Jersey if it can be avoided. (Joke, I was born in NJ).
I live in midtown know and would fly into LGA if I had the choice (And the best price).
