For the neighbor's house insurance to pay, they would have to be negligent in some way. If a storm came through and just blew the tree down and it was a live tree, their insurance will not pay for it. If you have comp coverage on the vehicle is probably the best route to go. Comp coverage also covers flying or falling objects. Contact your insurance company and file a comp claim. I would take photos of it before you removed the tree. Take photos of the tree also, to determine if is was a dead tree, this could possible make the neighbor liable for the damage.

The neighbor's insurance will not be liable unless there was some type of neglect. If the tree fell on the car as a result of a storm, only your vehicle's insurance will come into play, and then you will only receive the actual cash value of the vehicle. Being a tree fell on it, im going to assume it is totaled.

Don't expect anyone to show up for the cleanup until Tuesday, assuming you're in the US. This most likely does not constitute an emergency situation that would warrant a response during the holiday weekend.
Your Dad should notifiy his insurance company. They will handle the claim and collect from the homeowner's policy of the property owner if there is any liability on their part.

He can file a claim against his comprehensive coverage on his auto policy, but they won't pay to have the tree removed. The homeowner's insurance of the tree owner will have to pay the bill for that. If you have to pay someone, just hold onto the bill and submit it to their carrier. Make sure to take some pictures.

If the tree belongs to your neighbors, their homeowners policy should be responsible. However, you can also file a claim w/your dad's car insurance company. It will be filed as a 'Comprehensive' claim, so it will not cause your dad's insurance rates to increase, but he will have to pay the deductilble. However, he might get the deductible back because your dad's auto insurance company will deal directly w/your neighbors homeowner's policy to pay them. My advise is to 1st try to see if your neighbor will cooperate and give you his homeowner's info or file a claim himself. Otherwise call your dad's car insurance company. Either way, your dad's car will be repaired.

sorry to hear that though, yeah make sure you contact your insurance company, your neighbors may or may not be at fault, if it happened in a storm you should be covered for your damages, i hope it wasnt too big of a tree
