Are there any software / tools? for proving that one is a doctored and one is not a doctored photograph?
How do they work? or what do we look for if just with eyes?

It is called pixelation. If you take a digital photograph and magnify it to its core pixels. You should be able to tell that the picture doesn't 'flow'.

None I know of. That is why you hear all the stories in the news about "Was this reporter's picture manipulated" or "is this picture of 9/11 a fake". If there was a quick and easy way to tell, there would be no such questions.

What to look for? Jagged lines around the manipulted item. Shadows that point the wrong direction. Objects that are the wrong size. Objects that have missing section.

No, there isn't any software way to confirm if an image has been digitally manipulated or not. In some instances you can tell by looking at the image but in others where this has been done in a sophisticated manner its almost impossible to tell.
