I guess if it's her computer then there isn't much you can do. Just put them back the way you like.

I think you are acting normal. Any boss who is any kind of boss at all, regardless of whether she owns the computer, should be at least halfway courteous, and leave your computer alone. Now, if you had personal things on the desktop, she could have moved things, just to let you know she is in control. I don't believe I'd say a word to her. Move your desktop back the way that's most comfortable for you.

well, even though she's your boss, I don't think she has the rights to touch your computer when you're away, and yes she owns the computers in the company, but she hired you as an employee, so therefore when you're at work, the computer is technically yours, she shouldn't have touched it, and if she wants the destop icons to match hers, she should have waited till you were back.
If I was the boss, I wouldn't touch my employee's computer when she's not there. If I have a problem with the employee's computer desk icons, I'd wait till my employee is there.

I think it's kind of silly for her to do that, but some people are not very computer literate and need everything to be the same as the computer they work on most of the time or they'll never find it. Or she could just be obsessive-complusive. Either way, just move them back and password protect your settings. She'll still be able to use the computer under the main settings and do what she wants to them.

No! Do not be stunned.
Your boss owns your computer and every keystroke you make, every post-it note and every secret folder. Your boss can see everyplace you go and every 'personal' email you write. Legally. Really! Right?
It does seem just a teensey bit creepy though, as if she wore your undergarments, eh? At least you could wash them! What can you do now, spray your screen with e-bleach? Eeewww!

I guess just get used to them being where they are. She IS the boss. Mine does the same thing. Although when I come back, I have new things installed on my computer, and there have been times where whatever he installed, caused one of my files not to work!

Your computer is actually the property of your employer. If it were me, I would lock the computer down so they couldnt access it or perhaps put ALL your icond in a folder somewhere not obvious so that they cant find anything when they use your computer.
Try not to get fired though.

That's really obnoxious of your boss to do. Unless she owns the company, it's not her desktop to rearrange. Depending on your relationship, you might ask her not to do that because it makes it difficult for you to work.
Or, you could just make your own log in screen and ask her to use her own login desktop.
Then again, if it doesn't seem like it will be a regular thing, you might let it slide.
Or just go use hers and rearrange things, see how she likes it.

Get over it - it was a bit thoughtless, but not worth making any kind of deal over.
There's a great short story by John Updike called A&P (not very long) where a guy over reacts at work for no real reason:
