Wrap your hand around the base of your penis so that her bottom stops at your hand. I would think, with her on top, that she could control the depth of penetration herself. It is not normal for women to intentionally hurt themselves during sex, and require the man to "stop it" as if she's some sort of idiot.

Push the head under forskin completely before she ride on you and try to manage the movement so that it does not come out..
