Most people love Shinjuku which is in Tokyo. Lots of people, lights, and shopping. Lots of things to see. The subway is like an underground city. If you have big $$, then also visit the Ginza section. Asakusa is a has a lot of little booths selling various foods and is next to a temple. You can also visit the Rainbow bridge and Aqua City - they are outside Tokyo and interesting, but not a day trip like Shinjuku or the Ginza. If you want to see some crazy Japanese dressing up like Americans try Harajuku on the weekend - unfortunately it is near a bunch of strip clubs.

One thing my GF and I enjoyed was the natural hot spring baths on the outskirts of Mt Fuji. (We stayed in a hotel on the beach.) Most are segregated male or female only and you aren't the only one in them, but they are VERY RELAXING. Lots of Japanese take a day vacations there.

I would have to say the "best" place would be a 'rabu hoteru'.
