First, check out the best schools available to your children in Manhattan. Then note the playground/parks, access to taxis, subways & bus lines, then if near supermarket etc. Once you pin that down, find the apartment within your budget. Having raised a young child in NYC, I've always lived in the UES near Central Park, but would have enjoyed, UWS, Battery Park City. One of the best public school districts is on the Upper East Side in the 84th/Madison area. Check for rankings. Getting into a private school is hell, so look at what public programs you'd want for your kids first. Good luck.

Upper west side from 98th to 72nd, especially on West End and Riverside. A lot of families live there and kids too, I grew up there. There is also a lot of good schools nearby, like Dwight, Trinity, and Collegiate.

The Upper East Side like 88th to 60th is also very nice, with excellent schools near it as well, like Marymount, The Browning School, Birth Wathen Lenox, and Dalton. Its a tad more expensive though.

If I had to choose, the Upper West Side definitely because its more earthy and a lot of more residential (as residential as Manhattan can get really).

I'm a real estate agent in Manhattan.

If you're on a budget, the UES is the way to go. Say somewhere like 84th and York. Safe, quiet, still near transportation, shopping, etc... lots of parks and such, easy to get to Central Park. Also, you get the most for your money up there because there's plenty of apartments and it's not the coolest neighborhood to kids, so there's lower demand.
