There is an electric chain reaction that is going on in your limb. The blood has a chance to bring new calcium, sodium, and potassium to your muscles and other tissues. These elements are responsible for nerve function and muscular contraction. They develop an electrical charge, called an action potential, to cause function and movement. Since your limb was deprived for a significant time, it has to catch up, not to mention the flood of new electical impulses is like a bomb going off.

It's your nerves, they were cut off from their oxygen supply, so they couldn't work, and they were getting a bit damaged. The pain you feel is them both getting back to normal and letting you know not to sit that way again.
