You don't say what "freaking out" means. Does she run and cower? Does she get excited and jump up in greeting? Does she bark?
You need to teach her an alternate behavior, like "go to your place". Teach her to go to a certain place (her crate, a particular chair, a mat) on command, then teach her to do it every time someone comes in.
Here are some tips for dealing with your problem:

she is exhibiting submissive behavior that if left undealt with can worsen.
so, you go into the bathroom and come out and she "freaks" out. i'm guessing that she may be barking, maybe even a little submissive peeing??
dogs have a tendency to do this and a great way to get help is through dog training.
we never had problems like this with our pup, but we were in a puppy class at petsmart and there was another dog who had MAJOR issues similar to this.
the trainer helped TONS and even went to their house for a few private lessons to help the situation. im not exactly sure what the solution was, but by the time graduation day came that dog had done such a 180!!
so, i'd check out the dog training programs at Petsmart, or if actual classes don't interest you, then just find out when the trainers will be there and ask them for some tips. they are a wealth of knowledge and aren't stuck on you taking classes. they will give you info free of charge for a simple question.
my dog recently started acting up when we would close a door in the house. for example, we were painting a room and closed the door so he wouldn't get in and into the paint. he barked and cried. well, i called our trainer and she informed me that dogs don't like closed doors in their house. it freaks them out. she recommended baby gates!! why i didn't think of that..i don't know...
anyway, my point is that she helped me and i'm not even in her training class anymore!
so, check them out for great training tips!
take care.

My sis sister used a tactic with her dog that she found in a book called Dog Training For Dummies and it worked.
You and your guests should ignore the dog (in the case of guests of course, you of course should reprimand and make the dog sit) until it is calm. It will then begin to understand that it must sit before anyone will pay attention to it.
It took some time, but Bentley is really good at sitting when guests arrive now and doesn't drive her nuts every time she comes in from outside.

Make her sit, do not acknowledge her bad behavior. Do not pet her , petting is a reward for her behavior. My lab was the same way. make her sit. Pet her and say hello when she remains calm. if starts freaking out again, stop petting her. This is like tough love, but it will stop the freaking out

How old is she? Maybe something happened to her that made her scared of doors..Bring a treat with you when you go in or out..give it to her, pet her, talk to her, make her feel good about you coming thru the door. My black lab was scared of doors themselves because the people who i adopted her from had shut her tail in a door..awful. That is what I did with her and it worked...slowly...

You do not say if she is a YOUNG dog or not. You should(when you come thru the door) go to the pet and kneel down and hug her, pet her and talk to her.. I think in time she will get over it

Freak out how? Is she scared or aggressive? If she's scared, try keeping snacks in your pocket and when you come in, give her a treat. Then she'll associate the door with something good.

Security is your dog's self-proclaimed job. Don't punish her for it. Eventually she will become accustomed to entry by acceptable people. You may need that warning some day to alert you that you have an intruder.
