If you have a bad cold, allergies or a sinus infection you get really bad mucus build up in the sinus cavaties. This gives you a stuffy nose, and a very unpleasant sense of pressure under the eyes.. Eventually this mucus builds up to the point where it has to go somewhere, usually down the back of your throat, which can cause coughing and a sore throat. A runny nose doesn't mean your sinuses are draining, it just means you need to blow your nose :)

First it means they are working correctly and draining is better that a sinus headache from them being congested. There is something internally or externally that is irritating the sinus membrains to secrete nasal fluid to clear the irritation.
