It's not a sin to question God, almost every prophet in the Bible did. He doesnt always like it but you are definitely allowed to. And what believers want to put people to death for it? I dont know any who do. If you mean people from the time of the crusades and stuff, they werent following Christ so they were not Christians and it was never because someone wanted to question God.
P.S the Bible does NOT say not to question Him.

Both David and Job questioned God numerous times and so did many others in the Bible. The whole nation of Israel questioned God a number of time during the 40 years in the desert. So the answer to your question is, God is the ONLY ONE who is allowed to judge someone, not man and questioning Him is not a sin, it is simply exercising your faith!!!

No it's not a sin. God invites people to come and reason with him. To test him and see if he doesn't do what he's promised.
The people who have problems with questions are the ones who don't really know God that well.

some think they know better than yoy what God really think.
and to keep their political and economical position - they said it is a sin.
but just to keep their position... and to prevent you from free thinking.
a thinking man knows that it is not a sin.
