It depends how you hold it.
If you hold it normally, the penis itself doesn't hurt. I've actually gone to the stage where my legs go numb (stuck in a traffic jam, desperate for a pee..) and a weird cramp in my bladder.
If you physically hold your dick to stop peeing like a 6 year old boy would do, then yes, it would hurt after a while.

Not the penis itself but the bladder plays heck and your back teeth will start hurting after a long while, hince the phrase my teeth are floating.
