When I bought my baking stone I was told not to put any kind of cleaner on it or put it in dishwater because it will absorb it............then your food will take on the smell or taste. They told me to just wash it under running hot water when it is cool enough to handle. The color changes on the stones as cooking oils bake into them. This is "seasoning" them. Helps things not to stick. So use your stone and don't worry about the color of it.

my best advice to you is:
clean it imediately after baking, then the stains are still cleanable without too much effort, for the stains that are yet there: clean them with water and soap, scrubbing them with a steel sponge, or ask at ur superarket for special products that clean it easily- u just pass the product , wait some minutes and then clean!
have a good work!

the reason why you can't put it in water is because the cover on the stone will go all bad and it will mess up your food. and use a scowerer without water.
