There is a lot of free software, both Windows and Linux, that will do what you want. Check out the downloads at WebEE, see sources. Google "sound card spectrum analyzer" for more.

Another poster suggests Matlab. I posted some code I wrote to do digital signal processing of .wav files using Matlab in answer to another question. You can find that answer here:

use an O- scope with FFT capabilites

use matlab software. you can read sound from mic (sound card) and even plot the waves
