The best place is Saint's Alp Tea House on Third Avenue at 10th Street in the East Village. They also have a location on Mott Street in Chinatown.

There is another place on 2nd Avenue also, right around 10th or 11th Street, but I forget the name.

There are many other places in Chinatown too. My absolute favorite is Taipan Bakery on Canal Street, but you have to be willing to brave the crowds. They don't call it "bubble tea," they call it milk tea with sago. But it's the same thing.

good bubble tea shops is ten ren on mott st.

saints alps

and also several saints alps franchisses that changed their name. one is next door to the hagen daaz on mott st, the other is in teh lobby of jing fong restaurant on elizabeth st.

in a tea shop downtown. or go to china town chinese like tea they have a tea shop everyother block.
