If they are both 4.6L they will be the same basic block. The difference will be the intakes, exhaust. Taking into account the different intakes, the PCM (engine computer) will have different calibrations. This is where the biggest difference will be. The Mustang will fare better if you have a manual trans. The manual trans has higher gear ratios for first and second. Generally both have the same ratio in the rear axle, 3.27:1. I konw that Ford had some supercharger 4.6L in a Crown Vic body, aka Marauder, these where stictly prototype development vehicles, but the supercharger may be avaiible aftermarket. It was a very nice clean package under the hood. So in essence it comes down to which body do you like better? Personnaly, I have always liked the Crown Vic, lots of junkyard part availible, i.e. crashed cop cars.

It is basically the same engine. But the two cars are set up very different. The Mustang will have gearing to compliment the sporty aspects of that car. The same engine in the Crown Vic will not preform the same since the weight to horsepower ratio is way different. Yeah you could soup up a 4.6 in your Crown Vic, but it would never compare with a souped up 4.6 in a Mustang.
I have an '05 crown Vic. That 4.6 is a good engine.

A 94 Crown Vic has a 4.6 motor, Depends on the year of the Mustang but only a 4.6 to 4.6 will work. If you want more power for the crown vic this is what I would do. Go to the dealer and buy a PCM(computer) for a police package. That will give you enough power to make you happy.

Both cars had the 4.6L available - it was standard on the Crown and in the V-8 package for the Mustang. A police interceptor version of the Crown or a GT Mustang had the high-output dual-overhead cam version of the 4.6. There are literally tons of aftermarket parts out there for either chassis and either engine.
I'd personally stick with the Crown since you obviously like it and are considering that option anyway. You can soup it up mildly to moderately with things like porting, rear-end gears, intake manifold, exhaust manifold, chip, etc... OR you could go whole-heartedly into this thing and add a supercharger, Nos, tranny, PCM, etc...

If the CV and the mustang are the same year, the engines will swap using the tangs junk and the CV block. It would be better if the Crown is a P-71 ( cop car ) That would be in the vin. As for the guy saying the tang will beat CV, Nope.

Both can be souped- up (as you put it) to the high end. You would need a police grade PCM, something other than a stock PCM. Then, other components must be changed or up graded.
If the Crown Vic. is not high output your results may not be pleasing.
