Well, there's a number of plants that we've not seen for a few decades or more; it's unknown if there are any left in the wild. There's also one species of coffee that was known from one plant in Mauritius; I think Marg Ramsay at Kew has managed to clone that one. A number of cycads are down to one "gender" of plant, i.e.: only males or females, so they are left to reproduce asexually. One species of insectivorous plant, Nepenthes clipeata, is known only from one gender (male, I think), although its gender is epigenetic so it's possible someone may be able to get it to breed some day.
There's always a number of plants and animals on the brink of extinction; asking how many there are on any given day is a futile task, given the number of species on their way out- not to mention the possibility that more may be found somewhere else, with a bit of luck. It's difficult to gauge when a given species has gone extinct, and there are occasionally reports of plants and animals having been found far past when they were thought to have been wiped out.

I would say the bristle cone pine. They are protected national treasures, their location is kept secret and they are the oldest living things on earth. They grow in the high deserts of the southwestern US.
