Well GI Jesus and the Apostles of Death would fight against the insurgents and terrorists. He was Jewish after all

If jesus were in Iraq I would have to assume it would be the end of days. So Im pretty sure there wouldnt be any sides to take or any place to take them on.

That's a pretty ignorant question that you didn't think thru. Jesus wouldn't join any side because taking either side would mean killing, and i don't think Jesus would like that.

Jesus, or the actual historical figure he was based on, one John Of Gamala, was a revolutionary zealot brigand Essene Jew who's band of brigands, robed, killed and terrorised all in the name of forcing hard line Mosaic Law on the populace, against the Moderate Jews in power and against the Romans.
So Jesus/John would've fought on the side of Judaism, which isn't really a faction in the secular Muslim violence/civil war.

His mother was jewish, so where do YOU think he'd go.
No just playing i don't think jesus would pick a side, he'd try to convince them not to fight. Then he'd turn water into wine and get them all drunk so that they'd forget what they are fighting about.
