Odd... I hear questions like this alot around Christmas... yet every store I go into, the employees always say Merry Christmas and Happy Holidays. It's advertised the same way.
But if you want to get technical, Coca Cola doesn't use Merry Christmas... and as far as I can remember (I'm 35), they have always done this.

The term Happy Holidays has been around for a long time and largely seen as very tolerant to Jews in particular.
Personally, I think that the anti-happy-holidays movement is hugely driven by antisemetics, trying to marginalize Hannukah and Jews.

Very few companies used the word Christmas in advertizing until the 1950's, as it was seen as intolerant of other religions, particularly Jews. It went in and out of popularity several times since then.
